  Title Using populations of human and microbial genomes for organism detection in metagenomes Type Journal Article

  Abstract Identifying causative disease agents in human patients from shotgun metagenomic sequencing (SMS) presents a powerful tool to apply when other targeted diagnostics fail. Numerous technical challenges remain, however, before SMS can move beyond the role of research tool. Accurately separating the known and unknown organism content remains difficult, particularly when SMS is applied as a last resort. The true amount of human DNA that remains in a sample after screening against the human reference genome and filtering nonbiological components left from library preparation has previously been underreported. In this study, we create the most comprehensive collection of microbial and reference-free human genetic variation available in a database optimized for efficient metagenomic search by extracting sequences from GenBank and the 1000 Genomes Project. The results reveal new human sequences found in individual Human Microbiome Project (HMP) samples. Individual samples contain up to 95% human sequence, and 4% of the individual HMP samples contain 10% or more human reads. Left unidentified, human reads can complicate and slow down further analysis and lead to inaccurately labeled microbial taxa and ultimately lead to privacy concerns as more human genome data is collected.

  Title Measurement of the (eta c)(1S) production cross-section in proton-proton collisions via the decay (eta c)(1S) -> p(p)over-bar Type Journal Article

  Abstract The production of the eta(c)(1S) state in protonproton collisions is probed via its decay to the p (p) over bar final state with the LHCb detector, in the rapidity range 2.0 < y < 4.5 and in the meson transverse-momentum range p(T) > 6.5GeV/c. The cross-section for prompt production of eta(c)(1S) mesons relative to the prompt J/psi cross-section is measured, for the first time, to be s sigma(eta c(1S))/sigma J/psi = 1.74 +/- 0.29 +/- 0.28 +/- 0.18(B) at a centre-of-mass energy root s = 7 TeV using data corresponding to an integrated luminosity of 0.7 fb(-1), and s sigma(eta c(1S))/sigma(J/psi) = 1.60 +/- 0.29 +/- 0.25 +/- 0.17(B) at root s = 8 TeV using 2.0 fb(-1). The uncertainties quoted are, in order, statistical, systematic, and that on the ratio of branching fractions of the (eta c)(1S) and J/psi decays to the p (p) over bar final state. In addition, the inclusive branching fraction of b-hadron decays into (eta c)(1S) mesons is measured, for the first time, to be B(b -> X-eta c) = (4.88 +/- 0.64 +/- 0.29 +/- 0.67(B)) x10(-3), where the third uncertainty includes also the uncertainty on the J/psi inclusive branching fraction from b-hadron decays. The difference between the J/psi and (eta c)(1S) meson masses is determined to be 114.7 +/- 1.5 +/- 0.1MeV/c(2).

  Abstract Two searches for supersymmetric particles in final states containing a same-flavour opposite-sign lepton pair, jets and large missing transverse momentum are presented. The proton-proton collision data used in these searches were collected at a centre-of-mass energy root s = 8TeV by the ATLAS detector at the Large Hadron Collider and corresponds to an integrated luminosity of 20.3 fb(-1). Two leptonic production mechanisms are considered: decays of squarks and gluinos with Z bosons in the final state, resulting in a peak in the dilepton invariant mass distribution around the Z-boson mass; and decays of neutralinos (e.g.. (chi) over tilde (0)(2) -> l(+)l(-) (chi) over tilde (0)(1)), resulting in a kinematic endpoint in the dilepton invariant mass distribution. For the former, an excess of events above the expected Standard Model background is observed, with a significance of three standard deviations. In the latter case, the data are well-described by the expected Standard Model background. The results from each channel are interpreted in the context of several supersymmetric models involving the production of squarks and gluinos.

  Abstract This paper describes the trigger and offline reconstruction, identification and energy calibration algorithms for hadronic decays of tau leptons employed for the data collected from pp collisions in 2012 with the ATLAS detector at the LHC center-of-mass energy root s = 8 TeV. The performance of these algorithms is measured in most cases with Z decays to tau leptons using the full 2012 dataset, corresponding to an integrated luminosity of 20.3 fb(-1). An uncertainty on the offline reconstructed tau energy scale of 2-4%, depending on transverse energy and pseudorapidity, is achieved using two independent methods. The offline tau identification efficiency is measured with a precision of 2.5% for hadronically decaying tau leptons with one associated track, and of 4% for the case of three associated tracks, inclusive in pseudorapidity and for a visible transverse energy greater than 20 GeV. For hadronic tau lepton decays selected by offline algorithms, the tau trigger identification efficiency is measured with a precision of 2-8%, depending on the transverse energy. The performance of the tau algorithms, both offline and at the trigger level, is found to be stable with respect to the number of concurrent proton-proton interactions and has supported a variety of physics results using hadronically decaying tau leptons at ATLAS.

  Abstract We consider an auxiliary fields formulation for the general fourth-order gravity on an arbitrary curved background. The case of a Ricci-flat background is elaborated in detail and it is shown that there is an equivalence with the standard metric formulation. At the same time, using auxiliary fields helps to make perturbations to look simpler and the results clearer. As an application we reconsider the linear perturbations for the classical Schwarzschild solution. We also briefly discuss the relation to the effect of massive unphysical ghosts in the theory.
